Department/Team Overview
The bioinformatics team is composed of three wonderful members. The group is part of the larger Vector Biosciences group, and it collaborates with different aspects of AGT, from clinical to research to vector production.
Intern Position Summary
This intern will work on the development of an in silico pipeline to identify AVV stuffer sequences.
The pipeline will follow previously established and newly introduced stuffer sequencing criteria. This will include:
• Conduct a comprehensive literature review to list all the criteria to determine stuff sequences and establish new criteria if needed.
• Find the appropriate genomic dataset from the public repository to run the analyses
• Code and run scripts on the AGT AWS system
• Knowledge of a programming language (R or Python or Perl preferable)
• Opportunity to network and learn from research (next-generation sequencing (NGS) technologies)
• Opportunity to shadow, train, and contribute to NGS data analyses
• A presentation/poster and report output. Depending on the results, the identified stuffer sequences will then be validated by collaborators in vitro, as well as their project scope may expand to other constructs and programs
Intern Job Responsibilities/Deliverables
Month 1: • Overview and training on the AGT AWS system • Review relevant publications on stuffer sequences • Based on the literature search, list the stuffer sequences criteria to computationally predict sites in the human genome • Weekly 1:1 meeting with mentor
Month 2: • Identify and download the genome reference data to use for the analyses • Write scripts to apply the established stuffer sequences criteria • Identify newly sequences across the genome
Month 3: • Report and presentation of findings at Vector Bioscience meeting
Intern Qualifications and Skills
